Stoneflower is one of ThunderClan's medicine cats alongside Kestrelwing. Following the battle against RiverClan for Sunningrocks, Stoneflower examines Turtlesnap and explains a reopened wound had killed her. When Stripestar and Galestar decide to merge their Clans to form StormClan, Stoneflower accompanies the two leaders along with Kestrelwing and Goldenleaf to the Moonstone to ask for StarClan's blessing. Instead, StarClan rebukes their foolishness, causing Stripestar and Galestar to turn away from StarClan. Stoneflower and the other medicine cats are horrified by this.
Stoneflower accompanies StormClan on their journey to find a new home outside of the forest. After Kestrelwing's death on the Thunderpath, Stoneflower and Goldenleaf remain StormClan's only medicine cats. The two medicine cats routinely treat their Clanmates for injuries and provide traveling herbs when they find them. When they reach a forest, Stoneflower and Goldenleaf examine a strange pool at the bottom of a hollow. After tasting the water, both medicine cats feel something strange about the pool, and StormClan decides to not drink from it.
In newleaf, StormClan settles in a swamp. Stoneflower and Goldenleaf attempt to treat Mudsplash's and Harewhisker's sudden illness, though both medicine cats are skeptical about their chances of recovery due to lack of herbs and clean drinking water. Stoneflower suspects that more cats will get sick if they stay any longer. Galestar hopes that Stripestar will listen to Stoneflower's reasonings as a former ThunderClan cat, though Stripestar dismisses the ginger tom's concerns. When a swamp creature attacks their camp, it nearly kills Mudsplash and crushes the medicine cats' remaining supplies. Galestar has Tinyclaw gather more herbs for the medicine cats, though they are still unfamiliar with their medicinal properties to actually use them effectively.
After Rainkit's death at their new home at the fox-head mountain, Stoneflower and several others insist on returning back to the forest. Stoneflower insists that the prey must have returned to their former territories by now. Stoneflower and Goldenleaf latet treat many injuries from the gulls at StormClan's new home in the sun-drown-place. Stoneflower and Goldenleaf assist with Galestar's kitting. After, Thrushkit plays in Stoneflower's collection of lavender, much to his parents' dismay. After Galestar's and her kits' apparent deaths, Stoneflower and the other StormClan cats wish to return to the forest as part of their own Clans. Later, Stoneflower visits the Moonstone with the other ThunderClan cats to reform their Clan.
